Mark tells the Monarch team that Emma constructed the Orca using mixed frequencies from Godzilla and humans, therefore mankind has as much of a role in this conflict as the Titans have. They also observe that Godzilla is producing a big nuclear pulse, and he is ready to go off shortly. Mark travels into the city to rescue Madison, and they ultimately come upon Emma, who has escaped from Jonah to save her daughter. They deduce that Madison has gone to their old house, and sure enough they find her there beneath the debris, unconscious but alive.

Godzilla and Ghidorah go at it again, with the three heads chewing into Godzilla’s flanks. Up in the sky, a ray of light appears, and Mothra swoops down to assist Godzilla out by webbing the three heads. Rodan reappears and assaults Mothra, almost tearing her head off until she outsmarts him and brings him down by jabbing her stinger into his shoulder. Ghidorah has now crippled Godzilla, and Mothra walks by her friend’s side. She rises toward Ghidorah, but the beast shoots his lightning and vaporizes her, and her essence covers Godzilla to rejuvenate him.

In a fury, Godzilla rises to resume fighting his foe. During this time, the humans are attempting to flee Boston, but Emma knows she must atone for what she's done. Even though Mark and Madison beg her to join them, she refuses to board the plane out of the city. Using the Orca, she lures Ghidorah to her in a vehicle. In order to give Godzilla time to create his nuclear pulse, he shoots her with a blast, which simply knocks her out of the vehicle. "Long live the king," Emma says as she lies dying. Everything around him is engulfed in flames as he watches the skyscrapers melt. Finally, Big G unleashes a strong blast that burns off Ghidorah's wings and kills both of his side heads at the same time. It looks like Ghidorah's head is rising from the smoldering remains of the city after one more explosion. Godzilla, on the other hand, has it in his jaws, and he kills the creature once and for all.

The rest of the Titans will arrive in what's left of Boston soon enough. Even Rodan bows before Godzilla. Astonishment engulfs Mark, Madison, and the rest of Monarch as they watch. After then, Godzilla lets forth a jubilant cry of victory.

Eco-terrorist Alan Jonah and his squad capture Dr. Emma Russell and her daughter Madison to awaken King Ghidorah using a gadget Emma built called The Orca that transmits frequencies needed to connect with Titans. Emma uses the Orca to tame a newly-hatched Mothra, which Jonah sees.

Emma's ex-husband Mark has joined Monarch's team of scientists and soldiers to stop Jonah, but Emma has already freed Ghidorah. Godzilla's first battle with the beast ends in a bloodbath. In order to rebalance the Earth, Emma has been working with Jonah. Before battling and losing to Ghidorah, Rodan murders an entire squad of troops. The three-headed dragon then rises to power, inspiring the other Titans to wreak havoc.

Mothra's egg has been discovered, as Godzilla and Kong are preparing for their showdown. One of Ghidorah's heads is handed to Jonah as an experiment.
